Agilent microarrays are multiplex slides where several microarrays are printed on one slide (1, 2, 4, or 8 arrays per slide) resulting in lower array production costs. The disadvantage is that all the arrays on one slide have to be used in one experiment. Agilent microarrays can deal with a two-color setup, where “treated” and “control” samples are labeled in different colors (red and green) and subsequently are hybridized in equimolar amounts. Such a setup will deliver double amount of data points when using the same number of arrays compared to a single-color setup. However, when the experimental design gets complex (many different experimental conditions, comparing all to all), a two-color setup is sometimes not possible. Fortunately, Agilent can also work in a single-color setup, where only one samples is hybridized per array.
